Цел на проекта
The aim of my research is to understand the solvation effect of hydrophobic biomolecules, and its role in molecular recognition and in drug design. Simulated unbinding and 'tethered-molecule' molecular dynamics simulations will be performed on a model system including different fatty acids bound to the adipocyte lipid-binding protein in the presence of water. In simulated unbinding, the model system will include the receptor, the ligand and water molecules, with the ligand bound to the receptor. Unbinding is observed using molecular dynamics to study the role of water in this process. The static and dynamic properties of water will be examined. In the 'tethered-molecule' approach, the ligand molecule is placed at different distances from the receptor, and the potential of mean force will be calculated to quantify the free energy changes. The results of these simulations will tell us how water mediates the ligand-receptor interaction.
